Keeping Paper updated is important, but you should not replace server files while the server is running.
Start by stopping the server completely.
Before updating anything, create a backup of:
Your world folders
Server configuration files
Plugin configuration files
Plugin JAR files
Next check whether your plugins support the Minecraft version you are updating to.
Paper also supports a convenient plugin update folder.
Create:
plugins/update/
Place newer versions of your plugin JAR files inside that folder.
When the server restarts, the updates can be applied without manually replacing active plugin files while the server is running.
For Paper itself, download the correct build and replace your old Paper JAR while the server is stopped.
Make sure the filename matches your startup command.
For example, if your startup command uses:
java -jar paper.jar
your new server file should also be called paper.jar, unless you update the startup command.
Start the server and watch the console carefully.
Look for plugin errors, missing dependencies or configuration problems.
Finally, join the server and test important features such as permissions, inventories, worlds, shops and custom plugins.
Paper recommends keeping both Paper and plugins updated and specifically warns against replacing JAR files on a running server.
