Backing up while the server is running

I made this bash script to back up my server using scp command, I want to make a crontab job to run it daily every midnight but I am doing every file on my server as my server is a network in the same folder as the velocity jar. Should I back up only world files and player data or the entire thing, will there be any artifacts if someone will for example place a block in a chunk while the server is backing up? Or should I use a backup plugin?
